Football in Marsaxlokk goes back over a century as two teams - Delimara Wanderers and Tas-Silg Rovers - probably formed by servicemen stationed in Marsaxlokk played a number of friendly matches against each other at the Delimara Oval.

The first team to represent Marsaxlokk in MFA competitions were Beland City in 1944. Although the team hailed from Zejtun, they decided to represent Marsaxlokk following the adoption of the District Representation Scheme by the Malta FA.

After World War II, a number of teams were being formed and in 1949, the team which eventually became Marsaxlokk FC was formed. Marsaxlokk White Stars took part in the Amateur Cup and in 1955, they applied to take part in the MFA competitions. The association organised a series of play-offs to fill a vacancy left by Naxxar Lions in the Third Division. Marsaxlokk White Stars won the play-offs and therefore took part in the Third Division League. However lack of interest led to the club opting out of the MFA competitions after two years.

In 1965, Marsaxlokk FC applied to take part in the MFA competitions and their application was accepted. Marsaxlokk took part in the Third Division League 1965-66, placing third and reaching the final of the Knock-Out. The following season, the Seasiders finished as runners-up in both the league and knock-out. They managed to win promotion for the first time in 1970-71 but were relegated the following season. Promotion to Division 2 was again achieved in 1973-74. After an excellent league campaign where they held an unbeaten record, they lost to Siggiewi in the championship decider. Marsaxlokk retained their Second Division status until 1977-78 when they were relegated.

After eight years in Division 3, Marsaxlokk won Section B in 1985-86 and therefore promotion to Division 2. The following season, they failed to avoid promotion and were therefore back to the Third Division. However in season 1991-92, Marsaxlokk managed to win the Third Division Section A, only losing the championship decider to Zejtun Corinthians on penalties.

Back in Division 2, Marsaxlokk established themselves until they finally won the Second Division championship in 1999/2000, winning promotion to the First Division. In season 2002/2003, Marsaxlokk were promoted for the first time to the Premier League as champions of the Rothmans First Division.

After two years in the Premier League, the Southseasiders made a most important feat when they managed to reach the final of the FA Trophy for the first time. Although they lost to champions Sliema Wanderers, they qualified for the first qualifying round of the UEFA Cup where they met NK Primorje of Slovenia.

Year after year, president Victor Scirha continued to strengthen the squad until finally he managed to bring together a star-studded side in season 2006/07. Under the guidance of new coach Brian Talbot, the Southseasiders finally managed to claim what they were aiming for - the Premier League championship for the first time.
