They remain joint-sixth with Balzan, two points behind Hamrun and Sliema, with the latter three having a game in hand.
Birkirkara took the lead on the 4th minute thanks to Marcelo Franca de Siquiera whose diagonal shot from the right gave goalkeeper Andreas Vella no chance.
The Blues levelled matters on 75 minutes thanks to substitute Zachary Brincat who controlled the ball outside the area before beating Andrew Hogg with a fine curved shot.
Nine minutes from time, Mosta notched the winner when off a cross by Akeem Roach from from the right, Davy Angan N’Guessan slotted past Hogg from close range.
