The Southseasiders are still eleventh but move seven points ahead of Zebbug Rangers who are third from bottom.
Birkirkara, on the other hand, drop two important points in the battle for the runner-up spot and now lie two points behind Gzira United but just one ahead of Hibernians and Balzan.
Following a goalless first, Marsaxlokk took the lead when off an assist by Santiago Moracci, Tiago Adan Fonseca hit home past goalkeeper Giacomo Nava.
However, Birkirkara equalised on the 67th minute thanks to an Enzo Daniel Cabrera penalty after he was brought down inside the area.
